Overview

PiMS Experiment Management allows you to record the details for Experiments, both 'Simple' or individual Experiments and also Experiments in Plates.
PiMS experiments use a 'protocol' or 'template' to define the input samples, output samples and other experimental details you might need to record. You can also associate files (images and data) with the experiment record, update the details and search for experiment records.

A set of PiMS protocols are provided for you to use and edit. If you wish to create a new protocol you can do so by selecting 'Experiment Functions' from the Experiment menu, then click the link to 'Create a new Protocol record'.

  • Linking Experiments -Add the Next Experiment in a series

    You can link PiMS Experiment records by using the 'Output sample' from one Experiment as an 'Input sample' for the next.
    To do this, the 'specification' or 'Type' of the output sample from the first Experiment must match that of an input sample for the next Experiment.   -see Output Samples and Input Samples for details. You can define these values in the protocol (template).

    Where possible, PiMS will suggest possible 'Next' Experiment types based on the output sample 'Type'.

    To 'Add' the Next Experiment:

    • Open an Experiment record -see View and update Experiment details.

    • Click the 'Samples' block.

    • Click the view link in the 'Output Sample' context menu.
      You will see the Output sample's View page displaying the recorded details.
        -the Example shows the details recorded for the Output sample from a PCR Experiment.

    The 'Details' bar at near the top of the page contains a link:
    Workflow -view a graphical representation of the sample use -see Graph view. In addition, there are links to:
    -the Experiment which produced it: 'PCR68542' in the example
    -a list of experiments where the sample has been used as an Input sample: there are 'none found' in the example

    Towards the bottom of the page you will see a section headed:

    Use Sample as input in a New Experiment:

    Open this block to show a list of possible 'Next' experiments represented by:
      the Role for the sample as an experiment Input Sample defined by a Protocol (experiment template).
      -in the example, the sample could be used as an Input sample called 'PCR Product' in an 'OPPF Infusion reaction'

    • Click the button.

    • You will see the view for a new experiment
      -in the 'Basic Details' block you will see the Construct/Target field populated with the value selected in the previous experiment.
      -in the 'Samples' block you will see the appropriate field populated with the name of the 'Output Sample' from the previous experiment.

  • Search for an Experiment

    To Search for an Experiment in PiMS, Mouse over 'Experiment' in the menu bar and select 'Search Experiments'.
    There are two ways to search for an experiment:
    • Quick search - searches for your search terms, in all fields
    • Advanced search - lets you set your search crietera in more detail

    Search for experiments

    • Enter a search term(s) in the appropriate box(es) then click the button.

    • A list of "Experiments" which match your search criteria will be displayed at the bottom of the form.

    • If you do not enter any search terms, the details of all Experiments recorded in PIMS will be displayed.

    • Matching Experiments are displayed in a table with one Experiment per row. The column names correspond to the data input fields used when you created the Experiment (see Recording a new simple experiment)

    The example below shows the result of searching for experiments with the status set to 'OK'

    • You can view all of the details recorded for a matching Experiment by clicking on the magnifying glass View all information for this Experiment icon in the appropriate row.

  • Delete an Experiment

    To delete an experiment record from PIMS, first search for it.
      -see Search for an Experiment.
    Experiments which match your search criteria are displayed in a table with 1 experiment record per row.

    • If you have permission to delete the record for a particular Experiment, the first column in the relevant row will contains a delete icon: Delete icon

    • Click the icon and you will see a warning, requesting confirmation.

    • Click to continue and you will see a page confirming that the selected record has been deleted.

      note: If you do not have permission to delete the Experiment record, the delete icon will be grayed out, Can't delete this Experiment
      and cannot be clicked.
      Your PiMS administrator will be able to delete it for you.
  • Graph View

    PiMS provides a visual representation of a series of linked Experiments. This can be accessed from the 'Diagram' link on a Sample view page.   -see Linking experiments.

    An example is shown below.

    • Each experiment is represented as a blue ellipse displaying the Experiment type.
      -these are 'Transformation' and 'Culture' in the example

    • Each Sample, which links the experiments, is represented by a triangle displaying the sample name.
        the Sample from which the graph was obtained is represented by an unfilled triangle with a red border
      -this is 'Transformation78204 Cells' in the example
        all other Samples are represented by a blue filled triangle e.g. 'Culture78214 Culture' in the example

    • Arrows are used to indicate the order of the experiments in the series.

    • A tooltip containing brief details about the sample or experiment can be seen if you mouse-over the image.

    • To see the full details for a sample of experiment click on the appropriate ellipse ot triangle.
